TRA-2-49/6E 抗体可与碱性磷酸酶 (AP) 的组织非特异性同工酶发生反应，该同工酶在未分化的多能干细胞（例如人类和小鼠胚胎干细胞 (ES) 以及诱导性多能干细胞 (iPS) 和胚胎癌 (EC) 细胞）中高水平表达。该 AP 同工酶与肝脏、骨和肾脏细胞表达的 AP 同工酶相同。分化后 AP 水平会降低，因此 TRA-2-49/6E 抗体可用于监测多能干细胞的分化状态。TRA-2-49/6E 抗体不会与其他通过翻译后修饰而不同的 AP 同工酶发生交叉反应，据报道，它无法识别来自牛、狗、山羊、豚鼠、仓鼠、小鼠、大鼠或绵羊，或恒河猴、狒狒和非洲绿猴等旧世界猴的 AP。
